Job title: ProFound Therapeutics: Bioinformatics Data Engineering Co-Op
As a Bioinformatics Data Engineering Co-Op, you’ll work on production pipelines and datasets, with code review and mentorship from the team.
The Co-Op is designed to complement your academic training with hands-on experience in production bioinformatics and data engineering in an industry drug discovery setting.
Run and monitor Nextflow pipelines on AWS Batch and triage failed jobs
Build automated QC checks and flag samples that fail thresholds
Analyze proteomics evidence, including peptide-to-protein mapping
Write Python and R scripts to parse and summarize genomic and protein outputs
Prototype dashboards that scientists use to review targets and QC results
As a Bioinformatics Data Engineering Co-Op, you’ll work on production pipelines and datasets, with code review and mentorship from the team. You’ll own a scoped project from start to finish and present it to the team at the end. Typical projects include a QC dashboard, a pipeline benchmark, a new annotation resource or a statistics module. You’ll also work directly with the scientists who use what you build.
The Co-Op is designed to complement your academic training with hands-on experience in production bioinformatics and data engineering in an industry drug discovery setting.
Run Nextflow pipelines for ribosome profiling (Ribo-seq), long-read sequencing and DIA proteomics on AWS Batch. Triage failed jobs
Flag samples that fail set thresholds. Compare results across GENCODE versions. Write automated checks
Analyze proteomics evidence. This includes peptide-to-protein mapping, sequence coverage, FDR-filtered evidence
Write and test scripts. Use Python and R to parse, filter and summarize outputs
Prototype a visualization or dashboard (Plotly/Dash, Streamlit or a notebook) that scientists use to review targets and QC results.
Python (pandas) and comfort with the Linux command line.
Familiarity with Ribo-seq, long-read sequencing or mass spectrometry data (e.g., peptides, PSMs, database search).
Experience with AI coding assistants (e.g., Claude Code, Copilot, Cursor) on real projects, with a sense of where they help and where they fail.

We file this job under Data Engineer, by the work the posting describes.
Data engineers build and run the pipelines that copy data out of apps and outside services into a warehouse or lake, and fix them when a source changes or a load fails.
Expect SQL, Python, a cloud platform, a scheduler such as Airflow, and often tools for large data such as Spark or Kafka.
An analytics engineer works one step later, turning the raw data a data engineer lands into clean tables people can query.
The government has no code for data engineers, so these figures are for the closest group, database architects, which includes data integration and data warehousing specialists.
